Ryan Christie put the home side ahead, but not before goals from Aljosa Matko and Danijel Sturm saw Slovenia stage a brilliant comeback and leave Glasgow with all three points.
Sebastien Pocognoli's side now need a huge swing to reach a promotion qualifier.
Scotland now need to win both matches in November and hope that Slovenia go without victory against North Macedonia and Switzerland in six weeks time due to their all-important head-to-head advantage over the Scots.
