After holding their opponents to a goalless draw at Inver Park last week the Northern Irish club travelled to the Georgian capital looking to advance to the play-off round.
The hosts took the lead 74 minutes through Vakho Bedoshvili, but Larne produced an immediate response through academy graduate James Simpson to keep their European dreams alive.
Prior to the recent rule change Simpson's equaliser would have seen Larne through on away goals but instead they continued on into extra-time.
Ultimately however, it wasn't to be.
Despite some valiant defending throughout the additional 30 minutes, Iberia 1999 restored their advantage on the brink of the extra-time interval through Nika Sikharulashvili and held on to progress.
