Goals from Anthony Gordon and Harry Kane saw them come from behind after Lamine Yamal's early opener, but La Roja reclaimed their advantage through Alex Baena and Mikel Oyarzabal to claim victory in Group A3.
England will now look to bounce back against Czechia, who were beaten 2-1 by Croatia at the weekend.
Trent Alexander-Arnold returns to the England fold in place of Jarell Quansah at right-back.
Trevoh Chalobah comes in for Ezri Konsa at the heart of the defence, while Lewis Hall replaces Nico O'Reilly at left-back.
The fourth and final change from the defeat to Spain is in the No.10 position with Jude Bellingham dropping to the bench and Chelsea's Morgan Rogers slotting into the attacking three alongside Bukayo Saka and Anthony Gordon.
James Trafford remains in between the sticks ahead of Jordan Pickford, while Myles Lewis-Skelly continues in midfield accompanying Elliot Anderson.
