Thompson debuted in UFC in 2012. He won his first fight, against Justin Edwards at UFC 143, via knockout in the first round with a head kick. He earned the Knockout of the Night award for his performance.

He beat Chris Clements at UFC 165 via second-round knockout, and he beat Robert Whittaker at UFC 170 via first-round technical knockout that earned him a Performance of the Night award.

He faced UFC Welterweight Champion Tyron Woodley for the belt at UFC 205 on Nov. 12, 2016. The two fought to a majority draw, with one of the three judges giving the edge to Woodley. This bout earned the Fight of the Night award.

The Thompson-Woodley rematch took place at UFC 209 on March 4, 2017, in which Thompson lost by majority decision.
